You actually want to click "Save Project" in the Project menu.
However, I think "Save All" probably should save the project too. Additionally, the message box indicating the project is modified should have the option to save the project directly from it. I think you've pointed out a usability "bug."

Proceed?". I have tried "Save All" followed by "exit" but I still get the message.
