The quotation mark bug is long-standing and somewhat of an embarrassment. I'll get that fixed for the next version.

They were global, and, yes, I did use quotation marks.

Are these global tools, project tools, or both?

There are still known issues with including quotation characters in tool command lines. That can cause all tools to disappear.

Someone keeps nicking the tools out of my toolbox.

I can 'configure' new tools, and I've managed to make two tools which run .exe programs stay in the toolbox but if I try to add more, then they always disappear after stopping and re-starting SF. Worse still, trying to add them has now caused all of the tools to disappear.
