The only difference is that:

Options
> Compiler
> Fortran
> Compiler flags

are global flags used all the time by Simply Fortran's compiler, while:

Options
> Project
> Project flags
> Fortran Compiler

are project-specific. The flags will appear in (generally) the same place in the compiler's command line in the makefile.
